The answer to this question basically requires an all-encompassing look at how rock has evolved. Pioneers in music had to break new ground where there was nothing to go on before. For this reason, the Beatles remain the greatest musicians of all time. To state otherwise would be asanine. In their own rights, Lennon and Harrison were tremendous guitarists. When you stop to think that these guys went off in directions that were unheard of before (Pepper, Revolver, Rubber Soul, etc) is mind-boggling. 35 years + after the fact and no one has done anything which can be remotely called 'visionary' or 'revolutionary'.

In line with their contributions, you can't discount what Hendirx, Clapton, Townshend, Page and company did along the way. Each was a fine guitarist.

So much of what you hear today is reconstituted. So much of what passes for 'musicianship' and 'melody' had its roots in songs from 30 years ago. And so much of what one hears on the guitar today amounts to taking a chainsaw and plugging it into an amp.

To me, the idea of being 'great' comes too easy, without much research. Nothing new has really been said in the world of rock n roll since the late 60's and into the 70's. Nothing new has really been played. In deference to 'the old masters', most of the guitarists listed so far--although very talented--have a long way to go before they can be called 'great'.

Aw but what the hell, I would list Billy Gibbons, Ric Emmitt, Eddie, Brian May, Gilmour and Schon are pretty damn good.
